I want to ask how i can put infantry in the cities instead of the random militia units that the game puts in the city automaticaly.Is this done by a scenario or there is somewhere something that does this job that I can't see or it can't be done at all?

You could always disable secondary defence units in your map.

Only infantry... which will disappear if you disable all main defence units (which is starting to fuck up the strategies and such)

The breakpoint is 500 income. Higher than that and the territory gets infantry. Lower, militia.

If you're making a scenario then you can place any units you want through the 'event' option, including for neutral countries. As a limited use you can add infantry units in cities of your choice which will show once the game starts, but if the city generates militia it will have only the infantry units you put there.

That means neutral cities won't rebuild their troops over time, they would be a much easier picking. Also, a lot of players use Guerrilla Warfare so their militia are stronger than their infantry.

I don't think placing units through 'event' feature prevents neutral cities to spawn their defensive units at their own pace if the unit types defense-main/secondary are present.

Also, a scenario might have no use of neutral cities, all cities could be assigned to players/teams. How a city performs if it belonged to a player who later quits is not really relevant in this kind of acenarios.
